With a hyperspace core at stake, you can be sure you're going to be swarmed by Vagyr. Command will tell you to send a probe to investigate the fragments of the core. There are two containment fragments and the core itself. While you're waiting on that probe, why not get your resourcers gathering and your fleet reinforced? Remember, you're going to be fighting the Vagyr this time - a balanced force is a must. Finally, you can research battlecruiser technology now! Get it ASAP and start construction from your shipyard.
When you send a probe near the fragments it will be determined that there is deadly radiation in the area. You will be given the improved defense field research. It will allow the defense field frigates to protect against the radiation. If you don't have any defense field frigates, retire a couple of other types so that you can fit them in your fleet (if your quota is full). Two defense field frigates and one resource collector will be used to gather the fragments. The method is as follows: order the resource collector to guard the two defense field frigates. Move the frigates toward a fragment and have one of them activate its shield when it's nearing the fragment. The second should activate its shield just before the first one wears off. Be sure you don't accidentally turn both shields on at once or you'll waste them. During the time after you initiate the first shield send the resource collector to gather the fragment. It should have just enough time to escape before the shield shuts off.
Start with the one 90 degrees (east when facing the direction mother ship is) from your start location. You should have no trouble getting this piece, but the Vagyr will probably get one as well. When they retrieve one you'll be given a countdown before the Vagyr carrier enters hyperspace.
Use brute force to track down the carrier that has the hyperspace core fragment. You can support two battlecruisers now and they will be a big asset to you - the Vagyr have one too! The dreadnought will tear a battlecruiser to pieces though, so use it well. When you've taken down a carrier that has a fragment send a resource collector in to get it immediately. You can tell which fragment the Vagyr have by looking on the sensors manager. The one the Vagyr have will mention nothing about the Bentusi when you hover the mouse over the blue circle. In my case, the Vagyr retrieved the middle fragment first. Use everything you've got to get it back!
There is a limit to the Vagyr's power here and once you've got the middle fragment back you can head to the west of there to strike a shipyard. Destroy it and the Vagyr attacks will be greatly reduced if not eliminated completely. In my case, I got to the third fragment before the Vagyr but after their shipyard had been destroyed. I just had to wait for the fragment to be returned to the mothership to complete the mission. This isn't that hard at all.
